In a 4BBB match both sides know in advance of the match that one player will be absent from each side.

Is the strokes given calculation still based upon the player with the lowest handicap even if he is not going to be one of the players present?

Yes. Specifically referenced in the Rules and set that way for the obvious reason that the Rules also permit a player to join the match subsequent to the first hole. That a player may be known not to be turning up doesn't change the principle.
 
Yes - strokes allowed are calculated based on the lowest player, even if they are not present for the match. The players present obviously have the same difference in h/c relative to each other, but the difference comes into play on different holes than it would in a straight 2 ball match.

Not necessarily the case, it can make a difference to the actual number of shots....take as the obvious example an 11 with a missing partner off 6 playing against a pair of 12 handicappers.
