I put in 7 cards right at the end of last season so my boy could get his first handicap all cards are 9 hole courses. This season he’s done 4 cards so far so 11 in total. On Scottish golf it’s only his last 2 scores that show as counting. Is that because he hasn’t put 20 cards in yet then it will count the best 8 ? Or do junior handicaps work differently?

He’s on 11 cards and it’s only counting his last 2 and there not his lowest scores. Hopefully I can get his 20 cards in this season and it should take his best 8 scores.

Junior handicaps should be calculated exactly the same way as anybodyelse - is it the fact that they are 9 hole scores throwing the calc out? Might be worth checking with the handicap sec of his home club.

9-hole scores submitted for initial handicap are paired so 6 x 9-hole scores will only produce 3 x 18-hole Score Differentials.
Once the initial handicap index is calculated, each 9-hole score generates an 18-hole Score Differential (by means of "Expected Scores").
So from the 11 x 9-hole scores submitted, there are only 8 x 18-hole Score Differentials, hence the Handicap Index being calculated from the best 2.

I'd be 99% confident it's this. When my daughter submitted her cards, because she was playing 9 holes at the time she had to submit 6 cards not 3, so I'd guess the same is happening here.

It is only after getting a handicap is that a nine hole round is treated as a round in it's own right. Therefore your son only has 8 cards on his record assuming each time he played he recorded all 9 scores* and that it was in qualifying conditions.
For a 9 hole card to count all holes must have been played/started you cannot record a hole as not started.

I'm guessing if the young 'en is just doing 9 hole rounds he's quite young? Buggerlugs would knock 20 (18 hole ofc) rounds off in just over a month but he's 15 - and mad for the game.
For the younger players - it's just a slow process accumulating those scores.
Yes he just turned 11 a few weeks ago, he has played 18 a few times with me but 9 is just nice for him the now. Plan is to keep him at his 9 hole course this year and maybe take him to mine 18 holes next season.

It's the same for everyone - young and old alike.
Anyone submitting only 9-hole scores would need 6 scores for their initial handicap, and then 17 more scores to reach a full record of 20 Score Differentials; so 23 scores in total.
It should be possible to submit 18-hole scores from a 9-hole course (i.e. go round twice) - it just requires the club to have set everything up correctly on the system(s).

And technically he has a handicap, just one that will probably fluctuate quite a bit until he has a full quota in.

To build on this (although not relevant in OP's case), once you have the initial handicap, any 9-hole scores that came in that time won't be used, ever.
i.e. if your first cards were 18-hole, 18-hole, 9-hole, 18-hole, you'd have an initial handicap from the 3x18 hole cards and that 9 hole card will _never_ be used in the calculation, even if it ends up being one of your best of 20.

As you say not relevant to the OP as it appears all cards will all be 9 hole ones so the first 6 9 hole cards are what would have been used.

Not sure if anybody else has replied to this but no assuming as per WJE
Your club needs to have it set up on the WHS portal for cards to submitted form just 9 holes, this I presume they have done because he got an initial handicap on that basis
Once an initial handicap has been obtained, a score from each 9 hole round is adjusted to produce an 18 hole score.
There was a time when 2 9 hole cards were added together to make one 18 but that was changed.
