Do you use 18 hole SIs for shots or do you need separate 9 hole SIs?

If I get 3 shots over 9 holes do I get 3 shots or just 2 at SI 1 and 3?

Yes. Take your 9-hole course handicap; work out your 90% playing handicap (plus any mixed tee adjustment); you then receive the full difference from the lowest (i.e. you get all the strokes you are entitled to), to be taken on the lowest stroke index holes.
