I wouldn't worry about it making your grooves illegal, as the new rules only come into play for us mere mortals in a good few years.

The new groove rules relate to new clubs and the design of the head & grooves after 2010. The manufacturers had to bin 'old' stock if not sold by the end of last year. Why do you think there were so many offers for 'old style groove' clubs at the end of last year

And as has been said, there has always been a limit on groove depth.
The R&A can't ban the Groove Sharpener as it is not a piece of golfing equipment, like a Driver or wedge. It would be like banning a screwdriver or chisel.
Any alteration to a club, beyond changing a grip, altering loft/lie or changing length of a shaft, is possibly going to infringe equipment rules.
