If we run a 9 hole and an 18 hole Stableford on the same day off the same tees, can a competitor enter both competitions playing 1 18 hole round? If not, can you point me towards the rule that disallows this.

Would they have different Course/Playing Handicaps for the 9 & 18?
How would you propose to deal with their handicap adjustments if any?
 
Usually, competition terms would only allow entry to one of the comps, but otherwise, I don't think there is any reason why players cannot enter concurrent comps.
Note: only the 18-hole score should be submitted for handicapping, since the 9-hole score would be a duplicate.

Good point, I assume it would therefore be a lot easier just to have a rule saying you can’t enter both.

As I see it, this is a matter of winners and prizes and that's entirely up to the club. If that's what you want to do, then do it.

I expect you mean there will be a mixture of those playing only 9 holes and those playing 18 whose 9 hole score is counted into the 9 hole competition. Rule fan points to a slight complication there. In fairness, you will need to use 9 hole playing handicaps for all players to calculate the points for the 9 hole competition and separately use 18 hole playing handicaps in working out the points for 18 holes. The scores of those who play only 9 holes should be returned for handicapping purposes.

That depends on the software, but I would expect not (ClubV1/howdidido certainly doesn't). As such, it would require manual removal of the 9-hole scores from WHS for the 18-hole players.

However, the software will take care of any handicap allowances; players will just need to know their allowances for each comp and be aware that they may have an extra stroke on one or more holes for either the 9 or 18 hole comp, so should ensure they have exhausted their strokes in both before picking up (if non-medal play) .
 
Depending on the size of the fields in each competition it may be worth telling the players not to return their cards themselves (for the 9, 18 or both) but to hand them to the committee for processing.
